Kinda hopeless, but improving (121)
I heard it was the Combine who nab the portal gun and some other Aperture science toys to beat round the head with. Still, will be interesting to see how they do it, cos if you get the portal gun, they've got to come up with more ideas than if they were just making portal 2 (and they are)

I think it's something about aperture have build a container ship, which Alyx's dad wants us to destroy.. If i'm remembering this right :)
